installed header wrong

This is my fourth build, and for some reason I installed one header upside down (long pins sticking out of bottom) and clipped posts. A second header will be installed right next to the first.

Will the jumper still make contact with the short post (one post long and one post short)? Or do I need to order another header?

No. You'll have to replace the header. If you're sure you'll never need to change the setting, you can always hard-wire the connection with a jumper.
